Posting this incase anybody in the future has a weird clunk they can't figure out.
I had an odd clunk for quite a while. At first I thought it was suspension related, since it wasn't related to engine speed or vehicle speed. After poking all over the car for months, I gave up and took it to a mechanic.
Dunno why I didn't catch this before, but it turns out the engine mounts were shot and the trans mounts were completely separated. I knew the engine mounts were bad, but never thought to check the trans mounts.
My guess is that the clunk is from the transmission itself. I could feel it clunking through the floor boards. The clunk would only ever happen when the engine was under neutral load (meaning it wasn't accelerating or decelerating), which means there wasn't any torque on the two trans bushings, allowing the whole driveline to bounce.
No damage to anything else. Replaced with M3 engine & trans mounts. Good to go. Car feels great.
